Kubiak is giving me Aaron Rodgers as the second pick, but his ADP is MUCH lower. Should I attempt to trade down?

What are you asking? Are you the one with the second pick but have decided that you want to go after Rodgers?
ADP is typically for standard leagues. The fact that your league allows QBs as a flex increases the value of Rodgers by quite a bit. Picking him second seems perfectly reasonable to me in that format.
assuming its 6 pts/passing TD, rodgers makes for a solid #2 pick
It's actually 4 points for passing td. There's no source out there which gives adp by league type?
Two-QB leagues drastically increase the value of the QB position, because now not only do they score more points than any other position, they are scarce as well. Typically in such leagues, QBs will jump off the board very very quickly, because you want to be able to put up two quality QBs every week.
However, ADP is a funny thing--it depends strongly on the skill level of your league. If no one else in the league realizes the importance of fielding two QBs, you may well be able to delay drafting QBs until just before your opponents would pick them up, and load up on high-scoring RBs. I don't know of any 'official' sources that show ADP for 2-QB leagues, but with any league you have to look at ADP and look at the other owners and try and figure out where certain players will go.

I'm in a 2QB league and had the 2nd pick last night. Brees went #1. I didn't hesitate to take Rogers.
If you The best 3 QBs left for me at #19 were Wilson, E Manning and Dalton. I got Calvin Johnson and Jimmy Graham.
#1 QB, #1 WR and #1 TE....that's a nice start. Problem is the QBs got so bad that I had to take other players... Ended up taking EJ Manuel and Tannehil. I may not have a second QB to play some weeks and will go with a WR or a RB at Flex. Not optimal - but My top 5 are Rogers, CalvinJ, Graham, Stevan Ridley and David Wilson.
This is the first year I didn't take 2 QBs in the top 3 rounds. But I couldn't pass up on guys who are so much better than anyone at their position at 19 and 22.
