It was a terrible call, the throw clearly crossed the line of scrimmage.

Really, several times he climbed the pocket or moved to find space while progressing through two or three reads. The four dropped passes didn't help and the line, Iupati in particular, was pretty mediocre. They surrendered nearly constant pressure and failed to open holes for Gore, which was where the game was really lost.
It's also not Kaepernick's fault that the niners sometimes get so over reliant on gadget play nonsense, I'm sure anyone can guess which play I'm thinking of. The niners' offense was at its best yesterday when Kaepernick was dropping back to pass, blaming him is the obvious but incorrect choice.
